Yeah, I've changed a little the process of tagging since the new list designs were introduced on MAL - now ALL user entries are tagged, not only those that are currently visible. The old design will be gone in near future, so I don't intend to return the previous method of tagging. I'm glad everything worked out for you!
Maybe a bug?
If you have a custom layout or have pre-entered tags will it interfere with the tagging process? Some animes got tagged, some didn't (these did not have any kind of manually entered tags) and some that did have manually entered tags did not get changed.
