I struggled your situation before. It is not CSS problem. It seems a bug in Youtube coding.
You shall append the ytd-comments#comments to your custom container element before loading the comments.
Once the comments are loaded (i.e. [hidden] attribute in ytd-comments#comments removed), you MUST NOT relocate the ytd-comments#comments to somewhere else.
Then the Youtube coding will know your scollable container is the "body", and your scroll event triggering will work.

Some suggestions:
1 - Add a tab for Youtube Play Next Queue:
To make the height of Left TAB Panel stay in the screen (not need to scroll the entire page),
can you support this very good script (and add a tab for it):

Actually, with it enable, each new videos in the queue, push the related videos container down....
2 - Add a support for Theater mod, because we need to scroll down to watchyour Tabs contents and lost the view on the player - i don't like to scroll;-):
Maybe move the tabs on top.
And show the tabs header only and show only their tabs content on click or hover.
Or maybe a solution like some Chat scripts which overlay their content on the video?
Or let your Tabs at the Bottom, but open their contents to the top ?

I try a solution by CSS translation in the idea to bypass the scroll detection.

I have already used my own implementation to fix the things.
You can install the version 0.6 to use the Youtube Play Next Queue
Personally I dont think this is a good idea to put the queue there and search box below... it is not user-friendly

or combine into the navigation search bar
And then all the things will be the CSS stuff.... damn it.

If you use css to make this. make sure it should be visible.
Same as Comments issue. Image Renderer only load the image when it is visible

I just found that Youtube has its own built-in playlist for "play next queue"
There are always many surprises with YouTube!

I think it is better but I use my own script more often.
I have just updated the version to 1.3.0 - the performance is much much better now.

I was interesting to test your solution.
I have an usertyle which do a similar thing:

But i have a problem for upload more comments after a certain time of scroll (certainly because an scroll event).
I wanted know if it is possible to have a method with CSS ooly or just a little userscript.
