What is going on? Why has the majority of works I marked as seen suddenly re-appeared? This is horrible, I spent days deliberately going through fics and marking down the ones I already read, only for everything to crash down. Is there a way to fix it?

A list of your seen works is saved in the local storage of your browser. It may be that you have your browser set to remove cookies/local storage/cache automatically, which removed the list. You will need to disable that for the userscript to work correctly. You can also make use of the export/import option of the userscript, to save a backup of your lists in the future.
